Can mouse come out of the final showdown unscathed? Or does she always get shot and fall into a coma? That was what happened every time when I played it a few times.

Unfortunately no, the FBI route will always put Mouse either in a coma, or it kills them. If they are in a coma, they will soon be waking up.

That depends on if they are paralysed or not, I can’t really remember, but she might have got shot, and it shattered her vertebrae. I hope that this isn’t the case though.
