I just started a new run , and after I meet Bravo team at the warehouse I choose to shoot them and I hit Ava after that , I chose to check the area and I take a blood sample from Ava . Does that affect the rest of the game or , will I just get a little conversation about the blood with Verda and that’s all?

You will get an extra conversation with Verda about it, which N reacts to, but there is no further plot relevance no

Although the game saves 2 variables (blood collected/blood tested), so in the next books it still could come around and bite us in the ass.
