I have a little suggestion (and I guess it’s something of a critique?)… You’re very clearly capable of writing interesting and quirky characters and the cast (which I love) is so full of them that it only serves to accentuate just how incredibly bland and robotic the MC’s dialogue choices are (and by damning association, how the MC comes across).
It’s extra work but I personally think it’s worth it. They don’t have to be hilarious one-liners each time but something more than literally saying “Yes.” “No.” “What?” would, in my opinion, give life to the MC and add some fun in picking dialogue (giving it a sorta “Ooh, I wonder how they’ll react if I say this” kinda vibe).
My example might be a little extreme but, when asked if we’re excited about training, having the options to say:
- “Heck yeah, I’ll make it rain blood!”
Flower: “A-aren’t you supposed to be a healer…?” Flower blinks, clearly taken aback.
- Training? What for?
(generic answer about training)
*if punched_by_mighty = true
- “Please tell Mighty’s fist to stay away from my face.”
Flower: “I don’t think you’ll be doing any fighting, so you’ll probably be okay!” she says brightly. Probably be okay…?
Oh, and on the subject of Phoenix… if she’s not a tsundere, I think she’d qualify as a kuudere. 
@kingoflosing Yeah, 'twas a rather poor, extreme and not very serious example. I’m just advocating more choices that show the MC has an actual personality (in that case, bloodthirsty, for whatever reason), and in turn fleshing out the characters they interact with by the way they react.
In your case something like “Combat training? No thanks! I’m a lover, not a fighter!” and Flower or Dye could then reassure the pacifistic MC.

Wow a bit extreme and complete opposite to my idea. I was thinking that the MC is a pacifist and won’t participate in the training.
yea now i’m wondering how the MC would fight if presented with the chance to fight

Is it weird that when Phoenix explained why she liked to be alone I instantly though that she’s my MC soulmate? Her character just represents so much how I feel when I am in school. Just: “Don’t look at me, don’t talk to me and don’t mention me unless you are dying and I’m the only person in the universe that could possibly save you”.

@Nao I’m sorry the dialogue choices aren’t up to your liking. With the characters, I already have an image in mind for them so that’s why they seem more fleshed out. With the MC, I’m trying to keep a blank slate so dialogue choices are a hit and miss. I’m sorry the MC comes off as boring. I’ll keep your suggestion in mind though.

whats wrong with a little insanity now and again. i mean im not insane but i hear it has perks you are insane stop lying to yourself. quite they dont need to know that shut up dialog box
I prefer my type of sanity.
I just stand right on the edge of sanity so I get a bit of insanity mixed into the sanity.
Makes you more aware of yourself and others.
it will make you feel tired though.
