Nope. I think it’s more that Andus wants to think the MC isn’t his, so he has an excuse. If anyone were to object to how he treats the MC, he would say he isn’t his son, but he has no proof. And since back then there was no way to prove it unless you caught them inflagranti…well, even if they didn’t entirely believe him, the seed was planted. And I think we’ve seen that most people don’t care how bastards are treated.

After hearing the great deeds of King Darius as a king, Duke Callim swore fealty to him, despite his lands near the Kingdom of Lucraex.
King Darius looked at this politically. He didn’t want King Lukas and the Lucrasian nobles to resent him. So he proposed to Duke Callim that he will help him, but do not require his fealty.
And the School for Magicians was formed.

Awesome. But my MC doesn’t care much for magic. (He’ll probably get fire jutsu’d by Sophia for that xD) Are there guilds for warriors, or people with high charisma or smarts?
And what else besides that? What the up and down side of having them as alliance?(am i got that right?)

Alliance, artifacts and learning magic. The mc will not directly enroll in that academy, but he can learn more about his ability. 
For the alliance, there’s no downsided actually. You’ll gain mages for your army. That’s all.
